Je rencontre le même problème. Par exemple, la commande "wp version cli" fonctionne dans cmd mais pas dans cygwin.

Si vous utilisez Cygwin, vous devrez créer un autre fichier wp (sans .bat) l'extension. Il suffit de le nommer wp avec le contenu suivant:
